Is it recomended to put silicone between the tiles next to a shower before grout is put in the joints

Yes. The silicone sealant will provide a water tight seal between the tile and the showerbase and will allow the floor to float properly. You should never grout any tile, including Avaire,next to a wall or any obstruction.

How about the joints away from the shower stall,can you put silicone at the bottom of the joint and then grout over the top of that

There wouldn't be any need to do that.Are you thinking about making the grout more waterproof? Because the urethane grout provides a water resistant joint except at perimeter areas that are subject to movement.Hope this helps. If it's something else.Let me know.Thanks
