Maybe I don't quite understand your description of shims. If your talking about placing a wood shim between the joist and the floor then that would be fine. You may also need the install some screws to secure any loose boards. Any low spots could be filled with a wood putty, but a better choice would be a portland based leveling compound available at any home center. It's easy to work with and less expensive than wood fillers if you a large area to fill.
